Ruby is a Mineral used to make Crystal Weapons, Armor and Ammo. It can be obtained from the Ruby Clusters in Deep Forest Caves in Crystal mini-biomes. Each cluster drops several Rubies and small crystals can occasionally drop one when mined.
Ruby can also be found during Crystal Incursions. Miners can also return with Rubies while on Mining trips for Tungsten Ore.
